If a 3 month old unspayed doe is bonded to a neutered buck, will they need to be rebonded after she is spayed (when she is old enough)because her scent will be different?

Should they be kept apart for 3 weeks so he doesn't hurt her?
 
Yes, they should be kept separate, but cages as close together as possible. Give her time to heal. Females need quiet time right after such an invasive surgery (a couple days to around 5). When is the spay scheduled for? I would keep them apart while she heals, after a couple weeks, you could let them in a pen together and see what happens. Just be right there to intervene if necessary.

You might have to bond them all over again, but it's hard to say. You'll just have to see how they do on their first couple sessions together after she's healed.

Oh, make sure you request pain meds before taking her home, very important. She'll need this for about 3-5 days. Metacam is usually what is prescribed.;)
