Bob and Nubbles have been bonded for almost a year now. About a month ago Bob started becoming agressive and I knew it was time to get him neutered. I had to separate them it got so bad, he would even try to attack her through the cage! He got neutered about a month ago and I have been trying to get them back together, but they just keep fighting! Will they never get along again? Help!
 
Whenever a bunny hits maturity and is already bonded to another bunny, there's always the high risk of the bond breaking. They smell different, they act different, their priorities are different when hormonal.

Now that he's been neutered, you should expect him to continue to be hormonal for 4-6 weeks more until the hormones fizzle out. At that point you can try to rebond the bunnies from square one. Introduce the buns again in neutral territory and continue with short bonding sessions until things look better between them. If all goes well with no fighting, you can increase the length of the sessions, move them into each other's territory, all the way until you are comfortable with leaving them housed together full time.

Exactly, the bond is likely broken and often happens if buns are bonded prior to spay/neuter. Give it the time he needs, just keep things around each other that smell like each other, toys, etc. That will help them not to forget and hopefully make the bonding a bit quicker and easier.:)
