I've heard that if you have help and wrap them in a towel it helps so the bunny isn't thrashing around. I've never tried it though, as mine don't mind too much when their back feet are touched (provided they are getting either treats or cheek rubs). Try getting your bun used to you touching its back feet by using treats or face pets when he/she allows you to touch them, that way they realize its not so bad.
 
Check if there is a house rabbit society in your state and someone will probably be giving a bunny tune up class.

I learned this special way of holding them that is good for nail clipping.

If there is no class I could attempt to explain the technique if you would like.

I do that trimming thing while sitting on the floor. I put the bunny's feet on the floor and sit by them.
