Her coat looks dead/molty based on the uneven color and how it's standing up on end rather than falling back and laying down on her body. Brushing her is just helping the coat turn over. You should see new fur growing in within the week.
 
Some rabbits get crazy molts where they will have bald patches, it's actually pretty common, you're doing the right thing even though it looks scary to us humans.
 
It's only from her behind that she is malting badly.

Should I continue to brush her or let it come out naturally?

How do I make sure this doesn't happen again.?
 
Continue brushing her.

There's nothing you can do to make it stop, it's supposed to happen, it's not bad.
