My rabbit is 18weeks old. Lately his hormones have started to kick in, so he’s starting to grunt at me when I do certain things like picking him up to put him back in his cage, etc. He never lunges or bites though.
When my father pets and plays with him, he makes these weird whining noises sometimes. He never bites or lunges at my dad, and lets him pet him after/when he’s making the noises.
The noises he makes doesn’t sound like honking or grunting and he has never made that sound when I play with him.
Is it because of my dad’s tapping and him moving his hand around so much?
I think my rabbit is scared by my dad’s hand movements.

Yep to me that sounds like an angry, scared bunny. Try and ask your dad to not put his hand into your bunny’s personal area (same goes for everyone) as he needs somewhere he can feel safe and secure.
 
I agree your dad is just too invasive here, maybe it was okay when your bunny was just a baby but now he's changing he's like a teenager and asking for more respect
