Separating bonded pair for night?

I have a bonded pair of bunnies, their names are Squirrel and Chewy. They are only about 4-5 months old. Squirrel has recently started having diarrhea and some has blood in it, his nose is also runny, Chewy is fine. Squirrel is acting normal and not lethargic at all and is still his friendly self. I called my vet and she said to keep an eye on him and bring him in immediately if his condition deteriorates. I want to separate Squirrel and Chewy just for the night so it is easier for us to monitor him and keep track of his eating and pooping and so that Chewy doesn't get sick (I don't think it is something viral though). I was wondering if it would be okay to separate them as they are bonded. Anyone have any thoughts?
