I really don't know, but this is my best guess, if you can maybe a varnish will hide them, and if you can sand it down and then varnish

It depends upon the wood and the stain color. Olde English is a polish and "stain" in one. If the scratch is not deep or broad this is usually enough to hide it. There is a light and a dark wood formula.

As safe as any other furniture polish. If you want to be 100% pet safe you are pretty much restricted to lemon oil, although in high concentrations {ie spills) that isn't even good. Is it light colored wood or dark colored wood?

You could make a stain using walnut husks. But that will be dark brown/black. So long as the scratches are not very broad that would work. the broader they are the more a stain will be noticeable. I would try the Olde English first. After you wipe off excess and shine it up there won't be enough left to harm a bunny.
