How to go about getting bun used to the dog?

We have 4 dogs and 2 cats..Flynn doesn't mind the cats or 3 of the dogs. They all mingle in the same area and he actually comes to them and sniffs, he even nibbled on one of the dogs tails. I would love to someday be able to let Flynn hop through the house, but he hates one of our dogs. He seems okay with her when she is laying down, but when she stands up he starts thumping..then he is upset for a long time after. He doesn't want anyone near him after he sees her standing, they don't even have to be in the same room he just has to see her. Is there a way to get him use to the dog without stressing him out? We live in a very small house (900 sq ft) so keeping the dog out of his sight doesn't leave him very much area to explore. Any ideas would be appreciated
 
How does the dog react to the rabbit? I've always suspected the rabbits can tell friendly from unfriendly dogs, but its hard to test that theory safely.

The dog is calm and really pays no attention other than a sniff in the air. When the rabbit was outside one day I leashed the dog and brought her outside and she could care less about the rabbit. Can rabbits tell size? All my animals except this one dog are small, they range from 5-40 lbs but the dog he doesn't like is 160lbs. I have proofed the dogs training so I am very confident that she will not harm the rabbit but I do not want to make him not trust us. He is a fantastic little thing, and he does so well with everyone else..he really could not be a better pet for my girls, just like to be one giant happy furry family :)
 
My rabbits didn't seem to be bothered by size. We had a newfoundland before without any problems.
Now we have a labradoodle. How have you attempted introductions? I have a process I use, but I don't need to go in all the detail since you said your bunny is already ok with the dog while she's laying down. I would still allow time for bunny to be used to her in that position, and then have your dog in a sitting position. Keep her sitting while your bunny hops about. Hopefully that will be less threatening to him than the standing position. Maybe bunny just needs more time to gradually feel comfortable with your dog.
 
I'd be scared of a 160lb dog lol.

I would keep them apart as best as possible I guess, hopefully bunny sees that nothing will happen and he chills out. I had a bull terrier and neither rabbit cared about him. He would shove his big nose up against the cage and just look. Buns came up to him all the time and stared back. I never trusted him with them out of the cage though, I was never brave enough
