I have a pretty small bun (M, 2.6 lbs) and we just got a bigger bun (F, 6.5 lbs) to be his friend. They are both neutered/spayed. We are in the pre-bonding stage and it was going well until we gave the bigger bun a bunny plushie that was the same size as my smaller bun. The big bun immediately started humping the plushie really aggressively. Now we are worried that if she does that to the smaller bun during bonding sessions, our smaller bun could get injured. Should we stop any attempts at mounting behaviors from the bigger bun during bonding? Any tips on how to keep rabbits safe when bonding two rabbits of different sizes?

I would just additionally provide hiding places that are too small for the bigger rabbit, if he is bothered he can use those. Normally rabits don't care aboutr size, and humping isn't per se dangerous.
But I don't think behaviour towards a plushie will be the same as with the male. Never had any injuries from humping besides small tufts of fur flying, I would be more concerned about the damage to the boys ego and possible retaliation if she really does it.

For how long is she spayed now? It can take several weeks for the hormones to dissipate and behaviour to settle. Never seen one of my 2 spayed does hump anything, but they are not dominant characters anyway.

Thanks. She has been spayed for 2 months at the very least but probably for longer (we got her from the shelter and they told us that we was spayed before she was surrendered which was 2 months ago).

Remove the plushie. That may just confuse your female. How she behaves toward the plushie is no indication of what she'll do with the real rabbit. The way she will behave with one male is also different than how she may behave with another male. It is all dependent on individual personalities of both buns.

As @Preitler suggested, provide some smaller spaces (sometimes a low step stool will work) for the smaller one to get away if need be.
