help with litter training, again

My little bun has been confusing me lately. So she pees and poops in her litter box but she also sometimes does it in her little home upstairs. Why can't she just pee in her litter box all the time? I mean i let her out of the house all the time and luckily she doesn't pee outside BUT she does pee anywhere in her hutch, not just her litter box, what do i do? I started cleaning her pee up with paper towels again and putting it in her box but it doesn't seem to help. Is the spaying going to help A LOT with this?

This is what her hutch looks like if anyone wanted to get a visual. I have her litter box at the bottom but she still pees up in the house.

Spaying really should help, but sometimes, if they are in the habit of doing something, it may not be a cure-all. I would start with spaying first and see what happens. Keep in mind it takes a while for all the hormones to die down, so it may take even a few months before you get there.

I would also consider putting another litterbox on the top level (it seems excessive, I know), since she may have simply decided that's a good spot to go to the bathroom. :D
 
Yea I was going to say put the litter box on the top level because she seems to like to do her business here.
 
We literally have 4 rabbit litter boxes in our bedroom and none anywhere else in our apartment because that's where they decided to urinate (it's like a turf war for my two). :D But it works!!

That's what i'm trying to do now but i can't get her litter box in the top floor, all the sides are too small to fit it and i can't buy a smaller one cause she won't fit lol but ill definitely figure out a way to put one up there and pray it works until i get her spayed

She does it at the top level and at the bottom level, mainly bottom since thats where her litter box is. I put a towel under and there are some pee marks on the bottom level so i know she has accidents outside her litter box too
