I've only seen it done rectal, but I leave that to my vet, I'm rather clumsy and wouldn't dare to try that myself.

Since mercury thermometers are as good as extinct nowadays I reckon with "Digital" you mean an Infrared thermometer, right? Don't think that would work, with all that fur.

Yes, that was my fear. If the thermometer broke inside it would be a horrific death
 
It's usually done rectally, but you do have to know how to do it correctly. Perforating the bowel would be the risk of not doing it correctly, which would be REALLY bad. If you have any doubts, best to consult with a knowledgeable rabbit vet.
