Not pooping in litter box

Besides my first ever post I noticed something else. Never has Palmer 100% pooped in his litter box. I'd say 75%-80% of the time does the poo end up in the box. He always pees in the box though (except when we switched litters once). Is there a way to train them to poo more often in the box? I've heard of making it so they eat their food/pellets while in the box helps. Does it help more than I think it will? Any other ideas?

Don't worry about it he is probably just marking his territory, Shida still does this at times mainly when someone else has been in the house, just keep picking them up and putting them in his box he should settle down soon.

Is he neutered? Rabbits mark their territory with their poop, so that is what they are doing when leaving scattered poop everywhere. An unaltered rabbit is hormonal, and therefore more inclined to mark.

Yes, the way a rabbits litterbox is set up can help in containing the pooping better. A rabbit poops while they eat, so keeping the food in the litterbox area does usually help. I put a pile of hay in the corner of my rabbits litterboxes, and that seems to work well for my buns.

Barry will be 3 months August 1st and I've noticed that he poops 93% in his litterbox and always pees in it, but he's dropping a few just outside of the box. When I pick them up to toss back in the box, he gets very nosy and tries to bump my hands away. It is very apparent that he does not want me touching his poos. I'm pretty sure that this is his hormonal teenage scent marking (and boy is he getting stinky). Bun Jovi was much worse about it, and at a year and a half she still refuses to use the litterbox. Instead she uses a folded blanket right next to the box (that we swap out and wash everyday) so she knows her litter area, but she's not going in that stoopid box.
 
I don't know if he's neutered or not. We don't have very much info on him at all. Including age. He seems at least full grown whether or not he's adult or teen I don't know either. I am going to try to find a small animal vet to help with all those questions ASAP. I'll try setting up his good in his box and putting his poos in the box rather than just vacuuming them up also. Thanks guys!
 
In a fully matured male rabbit, it is pretty easy to determine whether or not they are neutered. If their 'plums' are still there, then they aren't :)

When looking for a vet, you want to make sure to look for a good exotics vet, and even then some aren't that great. If you can find a recommendation from another rabbit owner, that's usually the best way to go.
