So I gave her a little cardwood box and put a bed in there and she keeps digging at it. Is that because she is not comfortable with it or is she stressed? Also my water bottle keeps leaking why is that?

Rabbits are diggers--some more so than others. Check and see if there is a rubber washer between the bottle and the spout--they get crooked sometimes and will let the whole bottle leak out no matter how much you tighten it.

She digs because rabbits dig. Some do it ALL THE TIME, and some do it when they just feel the urge. She's probably just getting comfy, like when a cat kneads before laying down.
The water bottle leaking could be that it wasn't screwed on right, or a defective bottle, or just a cheap brand. I prefer using a heavy flat-bottomed crock for this reason, and also because I find he gets more water.

I usually have a water bottle and a crock underneath it to catch drips.
